The city is divided into areas, all of which are open I believe from the start. Each area has a level associated with it and enemy mobs within that level spawn there.
The regular areas have side missions and there is an overall story with main missions.
You have a home base and completing missions gets resources to purchase upgrades for it.
These upgrades in turn unlock upgrades you can apply to your character.

The dark zone is an area where you can search for loot and you can kill other players. Doing so makes you go rogue which has a pretty big penalty (cash, items in your inventory and xp) if you die while rogue. There isn't any real benefit to it apart from taking other people's loot. You can even lose levels with the penalty of dying, but this is in dark zone levels which is separate to your character level.

There is also a crafting system to build gear and weapons. But this wasn't available in the beta.

You also have two active abilities at a time but can change them whenever you want.
There was a skill and talent tree too I think but that wasn't in the beta either.

Edit: you can still buy items from vendors too and each has their own inventory

The Dark Zone is a really cool concept. Basically it's "PvP Enabled", you will see other players as "non-hostile agents", and there are NPCs in it too.

    - NPCs drop loot, but it's contaminated, so you can't use it right away.
    - You can carry 6 pieces of contaminated loot in a special biohazard bag.
    - You have to go to an extraction point and fire off a signal flare that calls a helicopter to get your biohazard bag out
    - Only 4 people can hook their biohazard bags onto the helicopter in one extraction
    - Extracted items get decontaminated and show up in your "stash" back at your base of operations.
    - It takes 2 minutes for the helicopter to arrive, and when an extraction is called everyone in the zone knows about it.
    - Other players can kill you, and when you die, you drop the contents of your biohazard bag!!!!!!
    - However, if you shoot a non-hostile agent you turn rogue and non-rogue agents can kill you without penalty!

    It's pretty awesome and fun.

At that point though we pretty much had the best gear we were gonna get in the beta so there was no point searching for loot in the dark zone.

There are also chests in the dark zone. These have a chance to drop better items than regular mobs. They also drop random similar rarity items for your team. They are level locked and require keys that special mob bosses drop. When you die in the dark zone you drop some of these keys.

Killing another player lets you take their keys too.
